Manual swap in VVti SC400, any more issues than non-vvti?

Does anyone have any thoughts on why additional issues would pop up when trying to do a manual swap in a 98+ VVTi SC400 vs a non-VVTi? The rear end wouldn't have to be changed because the VVTi has a 5 speed auto and a lower ratio, but would there be any more wiring issues to deal with because of that tranny? Any thoughts are welcome!
 
Doing a SC manual conversion, (with the W58, and all other stock SC300 parts) into an older SC400, (which is simple and easy) V.S. install those same 5 speed parts and making it run in a newer VVTi SC400

I'm in line to do a 5spd w58 swap on..

my sc400 98 vvti. I'm doing research right now and also have a complete 5spd w58 swap off of a 95 sc300. What I'm trying to find out is whether the adapter plate for the a340 bellhousing will also work on my a650e bellhousing, in order to mount the w58 onto the 1uz vvti.
