    Ok, first of all the original "shroud" was no such thing. The fans protruded to the core and the "shroud" surrounded them and was actually a air BLOCKER. The only flow you had was through the fan holes so you only had two 12" round holes for flow. The new setup without a shroud is much better...

    Here is a picture of the 1st gen LS400 which is very similar to the SC400 with oval middle mufflers. You would cut AFTER the second Y section splits it back into dual and replace back to the flanges with 2" pipe. I would have the exhaust shop re-use the flanges by welding them to the 2" pipe.

    I second (third?) the valvesprings as likely being blown off their seats. The 1UZ block is NOT your weak link. Your transmission will go long before the block. Keep the light weight block and maybe upgrade to VVTi heads and intake manifold. Someone HAS to solve the oil supply to VVTi...

    Buying an LS 400

    In the US the 98-00 have the VVTi engine, the 5 speed automatic and the body style and slight interior changes, 290hp, 300tq. The 95-97 had the 260hp, 270tq engine with the 4 speed transmission.

    Very strange. Sounds almost like limp mode. Almost worth finding an ECU from a wrecking yard to test against. Worst case you will have a back up or you can sell the ECU on ebay if it is not your problem.

    What is your goal and what is your budget? The 2uz has 2 bolt main caps and skinny piston rods. It is not known for durability when boosting in stock form. I would limit your peak power to roughly 300rwhp which is doable with a medium size turbo. The newer turbos have higher efficiencies...
